URGENT! WooCommerce overriding theme

When we tried to set up our WooCommerce shop it seems to have overwritten the theme because the default ArileWP settings show up and our previous content and changes have disappeared! Working to get the site restored from a back up now, but how can we avoid this as we set up our shop?
